You should only need to back up the filedir in moodledata but...that is where all the data is so is not going to save you much. If you have very old courses, you could just create course backups of them, store them elsewhere and then delete them from the site...however if you are good at scripting, I imagine you could look at the modified date and use that to separate the storage for your backup files...
