You can clear out the backup_controllers table with no ill effects. I would suspect you are hitting a timeout somewhere...you might try limiting to just courses that changed since the last backup or try backing up just try limiting to the category/ies that contain the courses with the failed backups - I would suspect if you can get it to run once, then you should be good to go.
