Ok, well I am totally confused by what you might even be trying to attempt here. You cannot mix and match moodle versions and copy folders from one to the other, with the exception of plugin folders but that is another story.
My understanding is that you want to download a few course backup files or at least be able to find them? Right? It is fairly simple. In your cpanel, create a folder (called backups or whatever makes sense to you) within your public html folder or some accessible location in the file structure. Then in your Moodle site, set up automated backups and select the folder that you just created as the backup location. When automated backups run, you will get all your course backups found in the folder that you created.
If you want to then upgrade the site, dump the cpanel installer idea and follow directions in docs to install a new version from scratch - this means a new moodle code folder, a new moodledata folder and new database - you do NOT copy any random files/folders over from the old site. Once you have your shiny new 3.7 moodle setup (if your host can handle the requirements...which many still can't, so the newest version you can install), restore your courses from your course backup files.
