Hi trent, I'm not sure how useful this reply may be but I recently experienced a similar issue, admittedly in moodle 2.2.6 where my automated backup settings were okay but each time the schedule run it reported back as courses being skipped (I knew that some courses had been recently modified within the last 30 days). It was suggested to try a manual backup and see if this was okay. Sure enough a manual backup produced an error message which was also the reason for issues with automated backup. I'm not sure if this will be of use but its something to try at least?
