No, it would not overwrite the data. I can think of several possibilities, none of them involve losing your course content!
1. You are using a course format that was not added in the upgrade and your courses have switched to a single topic format as a default.
2. Your scorm packages were using a custom plugin that was not installed during the upgrade.
3. Your scorms are in a custom repository that somehow was disconnected/disabled in the upgrade.
4. You moved instead of copying your moodledata folder and your site cannot find it.
5. You did not copy over your config.php file and created a new moodledata folder instead of directing it to the existing one.
Check all that and anything Ken mentioned that I haven't and let us know.
