We had the same problem in 3.5+ and at the time a patch was provided that resolved the issue.
I have been unable to find that forum discussion or Moodle Tracker.
In our use case, some of the course activities are deselected during backup, because we do not wish to retain the user's completion data. We want the students to complete the activity (again).
The administrator view displayed the User data is deselected in the backup and the restore displays the User data will not be retained.

When the restore is completed, the Activity Completion report displays all of the user's completion data is still there. At that time, I have to manually deselect each activity and reset the grades and quiz attempts. Today the manual process was 224 mouse clicks.
This issue has been fixed before, so I am sure it can be fixed again. Any suggestions would be appreciated.
