That option will use moodledata/filedir/ and the true moodle file system.
Advantage: you see those backups in moodle admin.
Disadvantage: one really doesn't know if autobu is working (seeing the file is proof) and one has to go to each course to do so.
Could chose the option to do both areas but then you double the space used.
