I've just discovered that if I delete one om my Academi themes, the course backup runs fine. I can keep the customized instance or I can keep the instance that is not customized, I just have to uninstall one of them and the backup works as it should. So I am almost sure that it has to do with one of the latest Moodle releases, it used to work fine.
BTW the use of the customized theme depend on the logged in user.
