The location of the site should have no affect, as long as you have permissions right on all your files - you might double check. When you say you have never got auto backups running, what exactly do you mean. What happens?
If you cannot pull a backup manually, then you will not be able to pull one automatically. You could try with clean theme but I don't think that is the issue either.
